I have a Samsung DVD-HD850 dvd player which has coaxial and optical audio outputs that I will be connected to my Yamaha YHT-360 home theater audio system.
My question which should I use, does it make a difference in audio quality?

Probably will make no difference given your source player. Samsung is generally not at the top of the performance curve. Try both.
