I am wondering if I should repalce my stock speakers or leave them in the car.
I do not plan to run an amp to them, just my aftermarket cd player, and I am also going to get some subs later.
Any advice would be appreciated.

You could kinda 1/2 way, you could leave in your rear speaks and get new front speakers, Id recommend looking at the infinity reference line for a set of decent speaks, you can get a pair for about $65 shipped on eBay
@jimbob replacing them can improve sound quality. The chain is: If you plan to get a sub you must have an amp.
If there is an amp for a sub, you will get tired of the OEM speakers. A good match has to be made.
On car hifi there is an old saying: The one who buys cheap , buys twice. Trust me and /or ask others in tis forum.
If you just change speakers you might be dissapointed. Even very good speakers may sound worse than before, because they need power to create their values. It just boils down to the money.
Ask yourself what you want! Just want to listen to some good fm-reception and cd or wanna go loud, or decent and loud (not the kind of show off)?
But generally, a replacement of OEM speakers is an improvement(as long as you don't drive Audi or MB).
