What will sound the best, or is there a good to know rule of thumb?

You can,t or shouldn't do both. Best choice is the sub out . This way the bass is controlled automatically by the processor in the reciever and the reciever dosn't have to use up the power needed to push the low bass through the speaker. Bass frequencies take up 50 to 75 % of the power needed by the speaker drivers.Hope this helps
I have bought a panasonic amp with 5*100 output and has a sub output, however when hooking upto my powered 175W sub through a single gold plated RCA lead I do not have any luck, if i run this from the DVD player (with decoder) front left and front right it picks up the bass fine. Any ideas why its not picking up from the sub output but will from the FL and FR channels. Is it because the sub is 175W ?(I did not think so as was led to believe this powered itself). Thanks

Craig, in the menu for speaker setup you'll probably find Sub on----off. Just turn it on.
